formatów TIFF, GIF, JPEG, BMP, DICOM, FITS oraz "raw". Wspiera przetwarzanie serii obrazów w jednym oknie. Program umożliwia
obliczanie pól oraz statystyk wartości pikseli dla zakresów wybranych przez użytkownika. Możliwy jest pomiar odległości i kątów, tworzenie
histogramów i wykresów profilowych. Dostępne są również standardowe operacje na obrazie takie jak: zmiana kontrastu, wyostrzanie, wygładzanie,
trasowanie czy filtrowanie uśredniające. Aby dokonywać pomiarów rzeczywistych odległości możliwa jest kalibracja przestrzenna w danych
jednostkach np. milimetrach. Można również kalibrować względem gęstości lub skali szarości. ImageJ został opracowany przez Wayne'a
